lug centric correct but the lugs will bend a little and the wheel will average out across all the holes.
Unless you're way off you should be fine. Almost every car has a bent wheel unless it is crazy they don't notice. You will need to be pretty far off for big jeep tires to notice. Especially if it is bead/equal balanced. I guaranty the first time out wheeling you wheels will be bent more than you will be off by drilling them yourself like I did.

I made a drill guide then worked my way up to the correct size for the studs.

The hardest part like I said is finding correct rotors to be tight on the center. I machined mine out to fit perfect. You might need to machine a 5x5.5 rotor to fit perfect on your axles then you can also use that 5x5.5 rotor as a template to machine any rotor to 5x5.5

Why not just go with the spacers if you are so worried.

Brakes are a totally different animal.
The hole location on rotors don't mean too much. The rotors are held in place by the clamp force, so the holes can be really big or out of location and it wouldn't screw anything up the most important thing is the center hole so the rotor is centered.
