I have a one inch body and 3.5 sus. And a tcase drop and my linkage was vertical theres bar that the handle goes to, you can adjust it there for a little help, for mine i took out the whole handle and linkage and just stick my hand staright to the case and shift ot for 4wd also the linkage mounts to the body hope that helps

You can try taking out the adjustment screw and putting it in 4lo with the t-case in 4lo then tighten it back up if that doesn't work the do it with 2 I honestly don't remember which is supposed to work. If you need to get the linkage out (motherf---ing son of a whore to get back in but vice grips did it for me) try prying with a short pry bar or a long screw driver. And you should not need to disconnect the linkage to drop the transfer case, though I am not familiar with 03 wranglers.
