Problem is that this has been going on for so long that they have boatloads of (non-american) hostages that they can use as human shields. Any missile you launch at the pirate bases or motherships will take out a bunch of hostages too.

I think the morons in this whole thing are the cargo companies who tell their crews not to fight back. Give each freighter a minigun and enough ammo to saw a few zodiacs in half and there won't be any more pirate problems. These cargo companies are afraid of the liabilities involved in telling their crew to return fire but they're willing to pay millions of dollars in ransoms, it just doesn't make any sense. Merchant ships were usually armed all the way up to and through WWII, why not now?
